pages 81-89 detail the hero and leader creation process. You can "disable" existing heroes by deleting if no other method exists. Don't worry, they will only be deleted when using the mod. There might be a setting to disable them from their own settings I don't remember, check it out.
I'm 99% sure it works with Empire building mod after going through its contents. I don't think I ever made changes to existing content, to ensure compatibility, and only made new abilities when needed (Automata-type heroes). However, though even if it works with it it sure isn't balanced for it, so you may encounter OP Heroes etc. Also duplicate abilities are sure to be more common than normally.
Though my last comment here said there would be an update last year, it's not abandoned... I just had an unexpectedly busy end of 2018 and right now I'm planning on doing a bigger combination of all of my mods at some point. This is one of the few mods I will still have updates for though. I just haven't had an inspiring weekend to make mods lately.

The next update (whenever next year it will be) will most likely be a bigger batch of "filler" heroes with more generic and uninteresting traits. But I'll try to avoid generating utter crap, but we'll see.
The point is to have the more interesting heroes be rare. It's also an easy way for me to fix the amounts of heroes per race/gender etc. problem if one is perceived by anyone.
Of course I intend to have most things evened out among the races (ex. the machines) but some races are just too uninspiring for me... and some you might say I have too much inspiration for (like female elves...
FYI: The current ratio for M/F elves is 6M/12F and the ratio for M/F dwarves is 10M/3F.
Since I'm doing the ratios, here's for the other races too:
Draconian: 6M/7F
Frostling: 5M/5F
Goblin: 6M/9F
Halfling: 7M/5F
Human: 9M/6F
Orc: 8M/3F
Tigran: 5M/6F
yeahh... hmm.. I'll see next year if I'll add a lot more to the other races

Next updates will be late 2018 or beyond because I won't have access to my PC for a year.

Sidenote: It seems updating the mod midgame doesn't affect the ongoing game? At least in my personal testing it did not break it. But who knows.
I have a backup of the first version if someone wants it, hit me up and we'll figure out how I send it over. (As I imagine there might be people that don't like the new content?)
There will be a few more later, but they will be a rarity against the total number of heroes you can recruit (0 to 2 for each race).
Have you tested them on a dreadnought player? Do the global upgrades not work with them? Because with monster heroes the Archdruid upgrades worked.
I'll be doing some balancing with heroes that have requisites like that. You can always just not recruit them if you don't know how to make use of them.

I've recently been fixing my problems with XCOM 2 by doing that. I don't know why I didn't think about that earlier. Oh well... Have fun!
Unbeliveable, i don't know how to describe it.
I think it's really ridiculous!
1.I just disabled all mods, but v-mod, start new game stay and run 30 turn.Everything is ok.
2.Add another mod, start new game and run 30 turn......
3.After all mods being added to game, no crash.
I don't know why, but It seems all ok......Maybe need more test.....
I'll try to replicate that crash as soon as I have the time (Hoping before Christmas...).

Since this mod doesn't introduce anything that could break the game.
I could only guess that either
1) A patch to the game has broken all hero mods, which means we need to update them by opening editor - saving and reuploading (or in worst case remake them?)
2) Your game installation is somehow broken - verify game cache or reinstall
3) Perhaps you have too many mods and the added heroes just break it for you? Not sure if possible.
4) You use a mod that somehow happens to conflict with any mod that adds heroes, which is something I think is impossible
I have tried many other mods for adding hero, but all of them crashed as i said before...
Any ideas?
Making new heroes is however another thing. You use the ingame editor to make the looks and then do a bunch of stuff to make it into a usable hero by using the mod editor.
The guide you mentioned: Pages 81 onward (15.4 Case Study 3: Adding a new Hero and Leader) explain it quite well...
It's more of a chore rather than hard. Also just making a hero is of course easy once you're familiar with the editor, but making interesting heroes takes time.
If you're interesting in making your own heroes, I'm more than happy to run you through the process via steam chat or something.
I eagerly await your update especially to the dwarves and extending to all classes.
