Example, I created my empire as Fanatic xenophobe, militarist and authoritarian.
I start the game, wait a couple of days and now it's just xenophone, militarist and authoritarian.
I've managed to reproduce the issue, and from what I can tell the bug occurs when you select the machine intelligence government and then start the game without going back to the traits screen. It seems to add the machine trait when you go to the traits screen instead of when you become a machine intelligence, so if you don't go back to the traits screen you don't have any habitility preferences or the hab bonus from machine. Easy workaround is to just make sure to visit all the tabs before you leave the race creation screen. There isn't anything I can do to actually fix the problem directly; it happens in vanilla too, except that without thi cheats active it throws an incomplete flag on the traits screen to force you to go back to it.
Additionally, I've (theoretically) updated the version number now so the launcher shouldn't yell at you about that again.
