Honestly? I don't know... I don't even remember how any of this works. Sorry.
It might also just be something silly, like putting things in the same "number" in the list, or something... I'm not sure how to explain that part, but all of your changes have to given a numbered space to occupy in your mod, and if two mods use the same number in the same list, then one gets deleted.
In any case, if you want to change something and upload your own version, feel free; it wouldn't bother me at all. It's a very simple mod, and the modding tutorial is still online, I believe (although it may have been moved to Paradox's website, since Triumph was acquired).
I encourage you to look at the modding tutorial on triumphs website, though. It is very easy to learn, and if you want to make your own version of this, that you like better, I would not be offended.
I like Wodan's suggestion where disjunction is disabled for players that are under the fog of war. One way to implement the concept would be to require certain “Empire Spells” to have a physical anchor in a domain. If the anchor is discovered, then disjunction can be used. Consider the enemy units securing the area, mages casting the ritual “Disjunction” which destroys the magic. Perhaps the anchors could be attacked physically, damage would reduce the amount of mana needed to disjunct the spell. Im just thinking out loud, but it seems there could be some very cool scenarios around attacking/defending the Spell Anchors. Strategic implications could be to create distributed anchors so they are harder to find and destroy vs a central, defendable, anchor…
As I said, though, this is part of a more general AI problem with the AI's almost compulsively [self]-destructive playing style... You gotta just laugh at this stuff. :-)
If you want to make a custom version, feel free to download the modding tools guide from the developer's website; I believe you will find, as I did, that it is shockingly simple to make small fixes.
