Custom Missions
Is there a way that you can re-arrange the list of custom missions or are you just stuck with how the game lists them?

Depends. Are they added from the workshop, or manually put in the Local_Custom_Maps folder? If you added them manually it's possible they can be rearranged by renaming the files.
