Fully exit Empyrion but remain in the Steam browser library.
This should correct damaged files within Empyrion -
1. Right click on Empyrion in the left hand column of the Steam browser and select properties.
2. Then click on "Installed files" in the left hand column.
3. Then click on the "Verify integrity of game files" in the right side column. This is a critical step most people dont do to re synchronize your workshop files.
4. Now you should be able to start Empyrion.

It appears to be a corruption issue. The interesting thing is it has some connection to SQLite. I could not find any reference that did not have a SQLite reference.

Fix Database Disk Image is Malformed SQLite Error Manually
Launch the SQLite DB browser to initiate the error fixing task.
Hit the Execute SQL tab to Run Database Check command.
Type PRAGMA integrity check & proceed to hit the Pay button. ...
Export database to SQL file in case there is the above error present.
