Both used to be the preferred method anyway, as you have full control of the mod.
Meaning: back in the day, when the mod was updated on a regular basis and often beta-builds were released, you often just F*ed up your ongoing campaign by simply updating - given the changes, that were done.
You did select the mod in the launcher and enabled it, though?
All variants work for me and there is usually no need to delete anything, specially the game/data stuff, if you never applied any mod manually.

edit: probably a good idea to unsubscribe for reasons...and while am quite sure, the data-folder takes precedence, it's never a good idea to have 2 identical files loaded from different locations at the same time.
