Is there a way to manually deploy your forces without your whole fleet deploying?
My star destroyers jumped on top of a super star destroyer....

Put a unit in the "scout" slot (upper lefthand corner of the group, with a thick border).
After you enter combat with just that one ship, you can call in the others as reinforcements (with certain limitations such as range from original ship, proximity to enemy space structures).

The spot on the top left of all the fleet options is called the pathfinder spot. Whatever unit you put in there will appear first in a space battle allowing you to deploy the remaining ships in whatever formation you want. There's some really fun strategies you can use once you figure it out.
