1) My guys really like to shoot at chest-high walls or empty bunkers instead of things that are trying to kill them. Is there a way to force them to target something or do I just have to play around this like I have so far? :D

If I remember right, the Sullustan Expeditionary Forces have engineers that can repair vehicles.
Other than that, you need to make a repair station.
