TL;DR - ALT + SHIFT
Mouse over (don't click!) a card or object you'd like to look at and start holding ALT. A nice zoomed version of whatever you're mousing over will pop up. While still holding ALT, start holding SHIFT as well. This mechanic allows players to PEEK at cards without exposing them. That eyeball symbol that pops up over the card indicates when and which player is peeking; this prohibits cheating.
So to answer your question directly, the best way to do it is to just place the loyalty tokens randomly face-down, peek at them, and then arrange the tokens in your hand to match. The tokens in your hand are just there as a constant and visible reminder of your loyalty order; feel free to delete them if you don't think you need them.

Considered and we decided against it. It opens to door to potential cheating and accidental reveals when you're just manipulating things on the board. Personally, I also think it cheapens the look of the mod. The hidden zones have some minor bugs associated with them, too. I may still consider making individual, small floating zones above each Loyalty space. We'll see how it works.
