Could you elaborate? The game by default forces all units to be immobile if their morale is less than 0.5.
EDIT: Misread your post.
I'm not sure what would seem to cause that problem for you. Can you specify? Are you talking about sieges or land battles or something else?
If you're up to it, you could always create a patch for it by yourself; it shouldn't be hard to tinker around with the files, it'd just be a time-consuming.
