I tested this twice, once on medium battle difficulty and once on very hard battle difficulty.
I went in custom battle and fought with a unit of Skoutatoi vs a unit of Boyar cavalry and I won with the Skoutatoi with about 45 men lost out of a unit 140 strong on medium difficulty and lost 75 men on very hard difficulty. I will say from testing that I was actually surprised the AI charged, retreated and charged again. As far as what this mod changes though, I just didn't see the issue of cavalry being overwhelming to that degree.
I'd suggest to leave your unit in guard mode so they maintain the phalanx position although this should be the default. Also for RTW I tend to find 6 ranks deep to be preferred for phalanx because as you have observed, sometimes the cavalry just glitch through the pike formation and wind up on the other side. With six ranks deep, most of that tends to get the stragglers caught in the middle of the formation where they're taken down.
To the last point on the mod being unfinished with missing textures, sadly yeah, I've seen the same. Nature of the beast. I hope Gudea can find some good, passionate help.
This mod has the most serious balance issues I've seen. Pity, because the campaign mechanics seem to be awesome.
