I successfully removed my mega shipyard with this mod, but i cant rebuild it! (I just wanted to move it.) I can select it in the build menu on the construction ship, but i cant place it in any system.
* I do have capacity to build a mega structure.
* I waited an ingame month so that any running scripts had enough time to finish.
* I dont have any mods installed that change mega structures.

I also tried these console commands that are supposed to remove megastructire flags:
effect remove_planet_flag = "has megastructure"
effect remove_planet_flag = "megastructure"

They didnt work. I still cant rebuild my mega shipyard.

Ja, ich kann das Problem reproduzieren und bei mir heißt es: es kann nur eine Megastruktur dieser art geben, obwohl sie ja entfernt ist.
Die Anwesenheit der Megastruktur muss also irgendwo anders noch beschrieben sein.
Wenn ich das nicht bearbeiten oder irgendwie umgehen kann, dann hat der mod ein großes problem...

Echt? Wo ist die Megastruktur noch gespeichert außer bei den planet flags?

Wenn man eine Megastruktur baut, dann bekommt der spieler (also country) eine flag, die verhindert, dass man mehrere Megastrukturen der selben art bauen kann.
Im falle der Mega Schiffwerft ist es: "has_country_flag = built_mega_shipyard_site"

wenn du zugriff auf die konsole hast, kannst du folgenden befehl probieren:
"clearflag country built_mega_shipyard_site"

dann sollte es wieder funktionieren die schiffwerft zu bauen

I have a bug with removing an orbital artificial ecosystem from a planet to build an orbital elysium instead. When the orbital artificial ecosystem is removed, it still says there is an existing megastructure when I try to build the orbital elysium. This is occurring in the lost menagerie system above one of the habitable planets and I haven't tried this situation elsewhere.

Edit: I don't know if this is helpful to you but I fixed my save by doing 2 commands

Clicking orbital artificial ecosystem: effect remove_megastructure = this
Clicking planet: effect solar_system = { spawn_megastructure = { orbital_elysium_0 planet = prev graphical_culture = owner } }

artificial ecosystem is from Gigastructure yes?

So after a long time i figured out what the problem is and in the next update V1.4.2 it will work.
