Your computer specs are good, I have somewhat similar specs. I tested the Hub with the "Wanderer" start for reference.
After loading in, it took around ~5 seconds to load all of the NPCs and get them moving around. It's pretty stutter-y when you first arrive, but after a couple of seconds I put it on 10x speed and ran around without any stuttering. This would be roughly the same if you approached it from another area.
The Hub normally has around 200-300 NPCs (I know... lol, UWE makes it pretty much one of the biggest cities, which I kinda like for various reasons), you can somewhat turn it down by reducing the "Population" size in your Gameplay settings. Do an Import Game afterwards or just wait for them to slowly *go away* lol. I play with 1.25 / 1.5 Squad / Global Population for reference.

You can try turning off "Fast Zone Hopping" to see if that helps at all with the random "Loading..." status messages. This will make it *have* a loading screen if you swap characters across the map, etc. but it should (hopefully) help with your current squad you're focusing on.
Try doing Ctrl+Shift+F11 as well (the Swamps you'll need to probably spam this lol), this may help regenerate various things such as path finding, which could possibly help as well since your PCs won't need to recalculate distant paths while moving around.
Try turning off "Generate Distant Towns" in the Graphics menu.
There's also a handful of "Performance" mods on Nexus (listed on the front page of this collection) which may help out.
I recommend Particle System Override[www.nexusmods.com], run it first, then run Kenshi Performance Fix[www.nexusmods.com] as well. These are both script-type mods, but it'll optimize pretty much all of the base game files which can help free up RAM, CPU, etc. and helped me a lot with this many mods lol.
I made a clean installation. Delete everything about kenshi and kenshi itself. Downloaded again. I setup step by step your recommended performance mods. my problem was still continues.
I did too start a wanderer start at hub. I only have 1 member in squad but still when my character walks to Ninja tower at hub or etc. it loads and stutters. looks like when I travel it always tries to load something.

* I only have 1 character and it happens while I am traveling or already in the city but extremly repeating itself.
* Loading areas not taking so long like it only takes 2-3 seconds but it happens a lot. Like when I walk 50 meters it needs to load something.
* It happens at the zone while I am already in it (like in the Hub and trying to go approach ninja tower in Hub)

It has to be foliages/rocks/meshes etc. It doesn't to be about ninja tower in hub I saw some foliages/rocks pops up later. Looks like game or mod pack has a problem with rendering foliages/rocks etc.

You can try using some various performance type mods for foliage, if you think it could be that. I'll link a few below. You can put them up towards the "Performance" section (1.3) in the Load Order, after those other 2 foliage mods. (One fixes trees blocking doors and another makes sure foliage sticks around if you build walls, to make it pretty looking lol)
There's already the "Compressed Texture Project" which helps save on VRAM.

btw I saw I can go through some huge rocks and trees and some of the reason I can't walk to a clear straight path it just doesn't let me.
* it is like real stone is in the path but not its texture. its texture a bit side to his real place.

For pathfinding through rocks, trees, etc. try pressing Ctrl+Shift+F11 which regenerates the pathfinding paths (you need to do this often in the Swamps due to the billion trees, rocks, roots, etc. blocking the direct paths). Notably, when you first load in from the Main Menu (loading a save), those rocks / trees may be missing their collisions, but they'll fix themselves next time you go back lol. Rocks / Trees also randomly move around when loading in, so sometimes they may generate on a path (ie. Rebirth is infamous for this lol, which I could never fix).
I know there's a little bit of a Load Order issue on my part for the Pathfinding Collection Patch. I'll need to adjust it a bit, but you can supposedly try putting the "SCAR's pathfinding fix.mod" (in [9] Patches) *after* "Pathfinding - Collection Pack.mod" (in [11] Miscellaneous) which should (hopefully) resolve all of the odd pathfinding issues. (Thank you whoever told me that in the Comments section, can't find your original post but you get all the credit lol)

I need to go over the Load Order a couple of more times to make sure some particular mods are sorted correctly (a lot of big patches lately by Scaraw / Anrhaa which are getting updated pretty often, which potentially changes where it should go in the LO).

btw mod pack works perfectly fine except this problem.
It's kind of hard to troubleshoot issues like this, as pretty much anything could be causing it lol. When I get home, I'll take a look at the videos as well.
Is it always New areas (unexplored places), or just like entering new Zones?
It could probably be Generate Distant Towns, which is like 50/50 the cause of stuttering (even with good hardware lol).
For my computer, I almost never get stutters unless I'm entering like Bast and encounter 100s (if not 1000) NPCs fighting each other, but it eventually goes away after a couple of seconds lol

Ah okay, not sure with Linux entirely (I haven't tried Kenshi on it yet, would be a neat test though).
For the Swamps, that's also kind of expected, even in vanilla Kenshi it tends to have problems lol. The Borderzone area shouldn't have a problem though.
I have roughly similiar specs to you, except an Nvidia 3090 (I know, bad example lol).
I do wonder if perhaps the Performance Fix[www.nexusmods.com] could help, although the script is originally designed for Windows. I believe someone in the comments section of that mod has a small tutorial for running it on Linux. It really does help, along with running PSO[www.nexusmods.com] (which also is listed on the Performance fix page, and should be ran first **before** PF).
