I've just started a playthrough with my own goals in mind when I found your mod.
You've written that you want to add (more!) depth and variety into this mod.
If you like I'll write you my idea for an additional questline - I think it fits quite well!

TL:DR

Quest: get the secret data drive to develop a cure and go to the extraction point.
Data for cure-development is stored within the mainframe of the secret military base (X: 5542, Y: 12476, level -13), but locked, unpowered and encrypted.
Key to unlock mainframe is in the Doe Valley bunker, decryption key is in Louisville on the top floor (in a safe, X: 12709, Y: 1513, level 23) of the large building behind Spiffo-HQ (where the helicopter crashed in).
You need the bunker key and power to start up the mainframe, the encryption key can be aquired separately.

Short Explanation and "lore":

Military did some experimentation and created the Knox virus and a cure for it. Due to the sensitivity of the research data, everything was encrypted and the keys stored off-site in the offices of a research company.
Virus was unkowingly released and by the time they noticed, most of the personnel was infected.
A last attempt to get the data and the decryption key failed - last surviving personnel hid in the caverns of the base. The Louisville extraction team died when helicopter pilot succumbed to the infection and crashed into the building in Louisville.
The quests starts when the player finds a random transcript of the event, leading to the bunker.

In my playthrough, I play with the 10 years later mod and start on the western edge of the map on the road to Ekron with the goal of reaching all those points within 200 days. At least I try it :D

I think this is somewhat similar to your current mod, so it should work I guess?
E.g. power for mainframe-access could be an item made out of steel sheets, car battery, scrap electronics etc. Hauling a generator there might be a bit too much.
