Walkthrough
This is a quick rundown of how to progress through the key 'story' events if you're stuck.

GENERAL - How to defeat Dagoth Ur
  • Whenever you are at war with Dagoth Ur a decision should appear to Storm Kogoruhn.
  • Lead an army in an occupied Kogoruhn to do this.
  • Casus Belli shouldn't really matter. Just siege down the capital.
  • You'll need Sunder, Keening and Wraithguard.
  • Sunder and Keening are normally found in Kogoruhn, unless already claimed. You will need to expel the Temple ordinators that guard the passage there.
  • Wraithguard is held by Vivec. Unless you follow the Incarnate or Almalexia paths you will have to bring Vivec to trial to get it.

INCARNATE
  • You'll need sufficiently high learning and have your capital in Morrowind for the decision to study the prophecies to appear. those already possessed by the heart also can't start the path
  • Decisions will appear as you gain xp in the incarnate trait.
  • You will need 20xp in the Incarnate trait to unlock the Activity to go to the Valley of the Wind. You should do this if you want to access the later decisions.
  • How to increase early Incarnate xp: The initial decisions will give you 2-12 incarnate xp, you will gain 8xp when Dagoth awakens, and there is up to 12xp available from the Path of the Incarnate decision.
  • To Seek the Blight and contract corprus you need to be in Dagoth Ur's domain, but it is incredibly lethal so you'll want your character or a friend on stand-by with 40+ learning or arcana.
  • Once you have >=60xp Vivec will arrange a meeting.
  • If ALMSIVI power is high enough, he'll invite you to join the Tribunal and attack Red Mountain together. If not, he will give you Wraithguard. You also have the decision to try and banish him here, which has the same effect as the Bring Vivec to Trial decision (and gives you Wraithguard)
  • Either declare war on Dagoth as normal or become Hortator/Nerevarine to unlock a special war decision.

ALMALEXIA/TEMPLE FAITHFUL
  • The Meet Almalexia activity should be shown if you hold the county of almalexia, you are it's top liege, or you worship the tribunal faith and have your capital in Morrowind.
  • To follow this path it is necessary to exit conversation with Almalexia with 30+ prowess and whilst you worship the Tribunal Temple.
  • Almalexia will then try and contact you once Dagoth has appeared, and you'll unlock another (admittedly barebones) activity to destroy Sixth House bases and Smuggler hideouts, which Dagoth Ur creates through his own decisions
  • She'll contact you a second time once the Ghost Fence falls which happens when the "Power of the ALMSIVI" - found under the Temple's fervor equilibrium - totals below 15.This time she'll ask you to steal Wraithguard for her.
  • Note that the Power of the ALMSIVI is brought down overtime through Dagoth Ur's decisions. From my experience it can take 1-2 decades for it to be low enough for the Ghost Fence to fall .
  • Return to her once this is done and you'll be ready to start a war on Dagoth Ur.
  • The numidium modifier is a placeholder for future updates, the idea being that you pay the Tribunal and provide cultural/religious protection to Morrowind vassals in exchange for the unpowered Numidium. It does nothing at the moment (sorry!).

SIXTH HOUSE CULTIST - overlaps a little with the next 2
  • Your primary aim is likely to hasten and prepare for Dagoth Ur's revival
  • Several key decisions are tied to controlling the Kogoruhn county (ancient seat of House Dagoth) which will provide some pointers.
  • To hasten Dagoth Ur's awakening sacrifice prisoners via the new interaction, use the Tools of Kagrenac on the heart of Lorkhan, complete the Restore the Sixth House and Prepare for the Return decisions, or banish Vivec and wait 1 year. These will have variable impacts, with Dagoth Ur awakening naturally over time at a rate dependent on the game rule you set at the start.
  • Once Dagoth Ur awakens, one of the options will allow you to play as him instead. Alternatively, you can swear fealty and help his invasion.
  • Corprus is considered the divine disease and by contracting it there is normally a very slim chance of becoming an ascended sleeper. However, as a devoted sixth house cultist (especially if you have unmourned/scarab blood) this is significantly higher albeit still dangerous.

Dagoth Ur
  • Once you awake, the Tribunal will very quickly build the ghostgate which will make any warfare incredibly difficult and prevent your normal invasion casus belli.
  • You can, however, automatically demand fealty of sixth house rulers, who should expand as normal.
  • You will want to lower the ALMSIVI power (which you can check from the Tribunal Temple's faith fervor equilibrium) over time by using the various different decisions available to you.
  • At 15 power, you are able to breach the Ghostgate and start rapidly invading.
  • As the power of the Tribunal wanes, your blight storms will become more powerful

DISMANTLING THE TEMPLE
  • After bringing vivec to trial you will unlock additional decisions to kill the false gods. These are only available if you are a God or severed the Heart.
