If you want to turn it off locally, say on your own server, simply typing sv_pure 0 into the console should make the skin visible again.

Are you trying to play with the skin on a server using sv_pure? The skin will only show up when playing offline or on community servers with sv_pure turned off. Valve's servers have sv_pure on, which means no custom content can be used while playing on their servers.

The short answer: I think you'd probably have to go ahead and make a dedicated sentry gun slot on the Engineer's loadout page and decouple the mini from the gunslinger.
Attaching sentry guns to something other than a melee creates the obvious conflict you mentioned. The existing PDA slot is also cosmetic, as it contains the pipboy skin(which does not modify the Engineer's buildables at all). Attaching more buildables to items feels like a bad idea, as the conflicts will only multiply.
The mini was probably tied to the Gunslinger so the developers wouldn't have to grapple with that loadout issue. They effectively kicked the problem down the road. I don't blame them.
But the only thing I would change is the firing speed. When against the normal sentry, it will get demolished due to the normal sentries firing speed, DPS and LVL 3 rockets. So, instead of 2.5 seconds, maybe 1.25.
There is a '"Skirmisher" Stat Discussion' above the comments section that goes into more detail about how I designed it, specifically how I intended it to operate when I was planning it. It's just my idea, though, Valve would have the final say on how this item would function if it were to be accepted into the game.
Other than that, I'm not sure what the issue is. Doing searches have yielded no hits, and I can't see the error on my end. Sorry.
Other than that, I don't know why this would happen.
