Have you seen Iridar's "Hand to Hand Abilities" mod?
Also don't have to do it if you don't have these problems :).
If you go to No Unconscious AI's XcomGame.ini and add the following line to it, it will allow this mod's ability to knock things unconscious:
+ExcludedAbilities="FTB_StayDown"

If a unit is mind controlled then apply stasis, remove it then apply the stun normally.
As stasis removes MC and (iirc) stun AND (at least I'm pretty sure) no other effects; it should be a 'safe' way to remove the MC effect so that the stun effect can be applied safely (though it'll override other stun effects).
(iirc removing MC directly, either through mod or console, has similar issues too)
The friendly will be permanently stunned (but still able to move around) until the unit that stunned it is killed.
You see "Recruitable aliens for LWOTC", a mod that most folks would want this mod to go along with, has "No Unconscious AI" set as a requirement for some reason.
that mod is most likely what's causing 'Stay down' to only add onto the Stun timer since that is what "no unconscious AI" says it does on its page;
"I decided to create a fix which makes abilities apply a 4 AP Stun to AI-controlled targets instead (the value is configurable, player-controlled units still become Unconscious)".
so yeah that's what seems to be the problem, i dont know if "Recuitable aliens LWOTC" works without it yet but I'll get back to Y'all on that after testing.
