I will redo the pumps' relay wiring right now to get it sorted once and for all

Just to clarify, I did check the change note before posting, unsub and resub to make sure I have the latest version.
The bottom pump is still not working because 3 of the relay component is not getting power from the junction box and instead creates a power in and power out loop between the 3.
