It looks like the piece of the puzzle you're missing is adding
If you don't want them showing up in non-custom scenarios as random rares keep the flag but change the value to 0 and that should do the trick, but this appears to make the rares no longer appear in the UI for the scenario editor (more importantly already-placed rares on a custom map seem to stay there though).
After a lot more research, I found an old mod (probably not compatible out of the box, but you can browse the files it uses at least) that integrates these with what I assume are custom art assets: http://ron.heavengames.com/downloads/showfile.php?fileid=1129
So in theory I think it's not actually that difficult to add functioning ctw rares into the game.
