You "can" edit built-in nodegraphs
Lets take gm_construct for example. Edit its nodegraph with this tool, save it, and run "ai_norebuildgraph 1" on the console. Move gm_construct.txt to the /graphs/, change its extension and reload the map. Voilá!

This method only works while ai_norebuildgraph is set to 1. Once you close Garry's Mod, ai_norebuildgraph will reset to 0 again, so it will overwrite your nodegraph when you load the map again, unless you set ai_norebuildgraph to 1 before loading the map.
