Looks like I'm starting over, and removing AU. As nice as it is to have the variation in aliens and their abilities/stats, this is breaking any game where I make my own named Mass Effect characters. Perhaps worth looking into?
Open XComExtraSpecies.ini with any text editor (I use Notepad++), and edit this line:
Insert any number you like (I changed it to 50, just to be on the safe side), then there will be ample alien recruits available. With enough of them, it shouldn't matter if the clone problem occurs again, as there will be plenty to choose from.
