From the AI's perspective it was like "I have 3 provinces to take care of while being surrounded by allies everywhere and I managed to loose them to naval invasions from clans coming from the other side of the map".
Now I don't know if the mod was working correctly. I had several mods running and some of them were not working.
Thanks for the advice- I really ought to look at rots but for now I'm focused on FOTS. It's a shame there's no way to balance that ought- I've determined that the only way to ensure a true legendary difficulty for FOTS as the shogunate is if the Tsu clan lives (otherwise the centre goes to the shogun). I imagine it's Yodo for the imperial clans, but they do flip
You could try the version of this mod that slows down tech research rates, which might suppress a lot of it early on:

...or just try turning the difficulty down. Certainly, if I recall, playing the Aizu in ROTS is one of the most difficult factions to win with, though.
By turn 20 or so there were 50 shogunal provinces. Is there any way to make the enemy side harder or more guaranteed to win out against friendly ai's?
It seems like that's the most likely option. Really I'm just looking for the most difficult campaign possible without having to go Republic. Fots just really seems to fall off in the end game, which is where it should be the most fun
I disabled the 1 turn research mod, and now by turn 20 most of Japan is against me. I don't know how the heck that happens though..
As a modder, do you have any idea? Could it be somehow interacting with an ai script regarding tech development being a trigger for one side or another doing better? It's just so strange
This mod helps the AI be more decisive, but I don't think it would cause a faction to get 50+ territories in 20 turns. I don't even see how that would be possible.
For instance, 20 turns into a jozai campaign and the shogun has 53 territories. It just isn't right..
Will your mod work with this one:

Hi there, does your mod fix AI cheating?
For instance, as it says here:

Strategic AI interacts with this mod , for example Jimbo or Hatano get the ''other'' basic income reduced from 800 to 300 on Hard , making very hard to counter elimination.
I'm leaving this here so people should know . I will leave a reply on the other mod also .
