Just had a look.
Yes, it should stack with Monster's Protein. Though the health scaling of one mod may override the other (depending on priority score, for reference the priority score of Tougher Mobs is 3).

Your mod looks very cool. If you'd like to override the priority of Tougher Mobs with changes to the companion system you can set the priority score in the config to 4 or higher.
Alternatively if you'd like me to rework Tougher Mobs let me know in addition to which file(s) you need exempt. Though I won't be able to patch until at least the end of next month due to commitments to other projects.
